Mascot searches can be exported from the Mascot server; but the data needs to be converted to the mzIdentML file format and then submitted to PRIDE. The location of the export feature in the Mascot server has changed slightly over the years, but Mascot versions 2.6 and 2.7 have the same interface; version 2.5 is a bit different, but the same export formats are available.
There are several options for converting and exporting Mascot searches, including conversion to mzIdentML files, a format accepted by the PRIDE archive. Alternatively, the mgf peak list and Mascot raw results file, .dat, can be exported from the Mascot server report while viewing the results in a web browser. To export these file types from Mascot, navigate to Export and then select the desired format from the drop-down list (see image).
